Creation: Migrated the CyVerse Foundational Open Science Skills course (branch mkdocs, commit 86d4cc3) from MkDocs Material to Zensical, structured as an Open Knowledge Format (OKF v0.2) bundle and restyled after the CARC documentation. Every adapted page carries provenance frontmatter (generated, sources with per-file last_modified) and a source footer; all adapted pages are unverified pending CARC staff review.
Creation: Reorganized the site into Course information (setup, the dated Fall 2025 schedule, code of conduct, glossary), Lessons 1–9 plus Extra: Workflows with Nextflow (lesson 10 links to the external GPT 101 workshop), the Capstone project, and About sections with kebab-case URLs. MIGRATION.md in the repository maps every old foss.cyverse.org URL to its new location.
Update: Aligned lesson titles with the Reproducibility I/II/III sequence (version control, software environments, containers) and renumbered the HPC lesson as 8 and the CyVerse lesson as 9 to match the schedule. Fixed broken internal links (to retired 00_basics, 02_project_management, 04_documentation_communication, 06_reproducibility_i, and 07_reproducibility_ii pages, a 07_contaniers typo, and a root-absolute shell-script link), converted YouTube embeds to privacy-enhanced, lazy-loading players, normalized admonition types, and replaced icons and emoji shortcodes that no longer render.
Update: Refreshed outdated instructions: current Miniconda installer names, ssh-keygen -t, docker run, apt-get install tree, mamba env create, the Apptainer/SingularityCE history and singularity alias, and a Python 2 note. The Nextflow tutorial files now download from this site. Marked the University of Arizona HPC as one example system and added short tips for UNM CARC users to the HPC, containers, and software environments lessons.
Deletion: Dropped the archive/ lessons, the FOSS+ page, the GitHub Pages quick-start, the placeholder lesson 10 page, the chatbot widget, theme overrides, CNAME, Google Analytics, the Sphinx-era issue template, and 392 unreferenced images (about 83 MB). The originals remain in the CyVerse repository.
